Chances were few and far between in the opening stanza, with both defences looking comfortable for the most part, but a well-taken goal from Mark Marino gave the AIS the advantage heading into the break.
AIS were again sharper in front of goal after the interval, and sealed the win with nine minutes remaining in the second half with a Liam Rose strike.
Brisbane had the first clear chance of the game when Burly striker Brandon Borrello dispossessed George Timotheou and bore down on goal, but his low, curling shot lacked the power to beat AIS keeper Jordan Thurtell.
A clever through ball from Rocco Pizzata opened up an opportunity for Marino, whose perfectly weighted shot drifted over Fraser Chalmers and into the back of the net.
The Roar's best chance of the half fell to Jai Ingham, who was given a golden opportunity to level the game courtesy of a gorgeous Borrello backheel, but his shot was well saved by Thurtell.
On the stroke of half time Mark Ochieng found himself in a little space late and sent a powerful shot flying just over the Brisbane goal.
The AIS wide man tried his luck again just after the interval with another stinging shot, but this time hit the side netting.
One of Brisbane's best, Corey Brown, forced Thurtell into a fantastic save with a shot from a tight angle on the left.
Down the other end, Chalmers made a one-handed stop from a dipping long range Maskin Daniel effort.
Minutes later, the lively Daniel stepped inside his marker and fired another shot on target, which the keeper also blocked.
Daniel then took on the Roar defence and won a free kick in a dangerous area, but Ochieng's effort with the dead ball curled just wide.
AIS scored their second goal with 10 minutes remaining, with Rose playing a neat one-two with substitute Petrikles Fotokopoulos before sending his shot into the far corner of the net.
The visitors were able to hold on comfortably until full time to take all three points.
